Currently, they are aligned to the top which looks bad for short elements. Actually, the toolbar has the align attribute mistakenly set to "right" which a) is deprecated b) doesn't make any sense for horizontal orientation.
Are you using Jetpack widgets? Or creating a toolbarbutton/item yourself?

Bug 616827 is about moving Jetpack widgets to use the Firefox default toolbar styling for positioning.

The align=right is going away in bug 616014.
I am creating it myself. After align="right" is removed we will still need to set "center" because "start" is the default value AFAIR.
