It reports all the files which are now in omni.jar:

Guessing:
Should omni.jar be extracted (then removed?) at the start of 'package-compare'?
Would it break something else?

There is no way to fix this reasonably unless omni.jar will be (correctly) created at build time and not only at packaging time. If that's not in the plans, I see this as a WONTFIX. Sorry.
