We have researched extensively in house and haven't found a solution. This happens to some weekly and others every couple weeks. When they login to their Lightning Calendar the entire calendar list on the left is unchecked and grayed out. For users who are connected to 20-40 other employees, this become very tedious when they have to recheck each of these calendars within Properties. Reproducible: Sometimes Steps to Reproduce: 1.I've personally had this occur to me twice in the last few months. Each time I just logged in as normal in morning and they were unchecked. 2. 3.
as a bug report this doesn't have enough clues to have a very high likelihood of reaching a solution. You should seek help on the forums at http://www.mozillamessaging.com/en-US/support/ where they may be able to put your symptoms together with those of other folks and figure out what's going on.

Matt, is this still an issue using the recently released Lightning 1.0 (compatible with Thunderbird 8)?
Resolving as incomplete because there was no response since comment#2.

I can confirm this behavior. Its been happening to our staff for a year or more now. There is no help anywhere. It happened again today to myself. Provider 0.25 Lightning 2.6.6 Thunderbird 24.6.0 using gmail calendars as caldav. All calendars are using "new" google API URLs (https://apidata.googleusercontent.com/caldav/v2/<user@company.com>/events)
fozzy, are you getting the exact behavior as reported here, i.e you have a few calendars checked and for some reason the calendars are no longer checked? Or is it a similar issue, maybe the login dialog re-appears? Do you have more details as to when this is happening and under what circumstances?
Yes, i have multiple calendars (4) with various emails addresses, and they are all "checked" on. Periodically one or more are simply "off", and will not turn back on. You can go into prefrences and re-check the box, but they will just un-check again. Sometimes deleting and re-creating the calendar works...but holy **** is that a PITA.
Ah ok, terminology. They are not unchecked they are disabled. Nevertheless: please check your error console for messages. This usually happens if some condition occurs where keeping it enabled would hammer the server with requests or prompt the user for credentials in loop. Please also also enable calendar.debug.log and calendar.debug.log.verbose in the advanced config editor (Options > Advanced > General > Config Editor) to get more debugging info
Problem happens whenever network connection is dropped and resumed. All network calendars become disabled. Must re-enable and switch on each. Thunderbird 38.3.0 Lightning 4.0.3.1
