In Permission Manager there are a number of issues related to cookies:
1. The number of cookies does not always match the number shown through Preferences -> Privacy -> remove individual cookies.
2. Clicking on "Manage Cookies..." will sometimes show no cookies for a site even if there are.
3. Some sites that have cookies are not shown in Permission Manager.

At least point 3 in comment 0 is a duplicate of bug 658556.

I think that points 1 and 2 are covered in that bug.
Point 3 is for a site that has cookies but is not shown at all in the Permissions Manager, which I do not see covered in bug 658556.
In bug 658556, step three to reproduce states "Select www.geckozone.org, UI reports several cookies".
In the example image, from comment 2 above, there is clearly a cookie for the site qantas.isango.com which is not listed at all in Permissions Manager, so cannot be selected.

These problems are all caused by the way the cookie manager groups and filters cookies.
I'm going to mark this as a dupe of bug 658556 because the fix for that bug (fixing the cookie manager) will also fix this.
