Details
We experimented using a green color for the mobile download button and will be switching back to the blue color (but keeping the same size and design).
Can we add a Webtrends tracker to the blue button to draw data on whether changing the mobile button color affected mobile and desktop downloads?

Jaclyn,
Since there was no tracking on the green button during the time period, you should gather conversion stats for desktop on that page and compare to a week when there was only one green button. Did the addition of the green button for mobile result in a drop in conversion rate for desktop? This will help inform future design decisions on how best to leverage buttons and color schemes.

So to be clear, is your main question around what button color drives the most clicks to the mobile page, green vs. blue, since there are two main CTA buttons on this page?
If so, there's no easy way to track this via webtrends since it's a offsite link. I suggest doing a test through sitespect where the only variable that changes is this button color. If that's something you'd like to do, Blake can help you from here. It should be a relatively easy test.
