My nightly install reports a user agent (checked on both about:support and http://whatismyuseragent.com) of "... Ubuntu/10.04 (lucid) Firefox/3.6.3"
My previous XUL nightly had the Phony addon installed, and set to "Desktop Firefox". However, I have uninstalled that addon, and my impression was that addons didn't work yet anyway.

Add-ons do work, but the old Phony would not work in the new native Fennec. However, Phony changes a preference to set the UA and that preference could still be in affect.
You could clear your profile data using Android's "Settings > Manage Applications > Nightly > Clear data"
or
You could install the updated Phony from Matt Brubeck to get it to work in the native UI and then change the UA back to the default:

OS: Android 2.3.4
Build: 85e665cc4a97 (from about:buildconfig)
However, this has been a consistent issue with all builds of Native Fennec.

Ok, installing the updated version of Phony fixed the issue. However, this still seems like a bug to me, since it took information from an Addon that couldn't be used to change it back.

Given that some add-ons won't exist in native Fennec, I wouldn't get my hopes up that this will ever be "fixed". Clearing your data would have worked too.

I think the answer here is to reset all preferences to default values, but leave the add-ons alone.
Bug 704547 is the same deal.
