We will not be implementing fine-grained per-site permissions editing. The user will accept or deny permissions from an info app bar and if the user needs to clear that setting, it'll be with a big hammer to clear all site permissions in the Options pane. I've attached the appropriate dep bugs to other user stories so this one can closed as a tracker.
