Can't reproduce. DuckDuckGo and Youtube search engines remain on the list after upgrading from 29.0a1 (2014-01-08) to 29.0a1 (2014-01-09), win 7 x64.
Please try again on a new, empty profile:

I tried making a new profile and coping my old profile settings and data into the new. It still reproduced. Unless I manually navigated to c:/users/profile/search plugins folder and changed the "Undefined File" format of the search engines file to ".xml".
Here's a pic of search plugin folder in which only XML files shows up as a search engine in the search bar - http://tinyurl.com/oulejq6

How about a new profile without copying anything, to see if the old one is corrupted?
