Firefox Sync got wiped after Firefox accounts landed

I had a Sync account but it seems that Firefox Accounts landed and got rid of all my add-ons.
How can I link my Firefox Account with my old Sync account?
I'm glad that my passwords and history is still around.
I'm running nightly on Windows 8.1

On another note, it was not clear that I had to sign-in once after email validation.
It seemed that I was done after I validated the email.

Firefox Accounts should not have affected your existing Sync account.
Neither should it have removed any add-ons (particularly not if you weren't syncing add-ons).
I don't see any effect on my Nightly profile, so could you be more specific about your STR?
You cannot link a Firefox Account to a legacy Firefox Sync account. They're two different systems that simply share a lot of code.

I started nightly and I noticed that I could see adds (lack for adblock plus).
I checked for my add-ons and I so none (except a logitech add-on for my mouse scrolling).
I then tried to Sync so it would bring my add-ons back, however, I ended up creating a Firefox Account.
How do we expect user to transition from the original Sync to the new Firefox accounts setup?
Do they just have to start from scratch?

Here's my explanation for what happened to you:
* You upgraded Nightly.
* Some part of your profile was corrupted, which lost some or all of your prefs and installed add-ons.
* Given that Sync was no longer set up (prefs gone => lost username => no sync), Sync Preferences showed you the Firefox account creation flow.
* You set up a Firefox account.
You could file a new bug elsewhere titled "Profile corruption after Nightly upgrade", but without some forensics I doubt there's much to learn.

That'll be a system-provided extension, which doesn't live in your profile. Expected.

We'll be offering a migration flow of some sort in the 30-32 timeframe. Existing Sync users won't notice a difference for now.

The way Sync works is to start you from scratch quite frequently -- you just don't notice it.
