Right now, we don't show a downloads notification at all if the button is in a panel (menu panel or overflow panel) and the panel is open. When I moved the notification to an animation hbox in browser.xul's popupset, the panels would overlay the notifications, hence the current implementation. It is possible we could fix this some way, either by reparenting the animation hbox into the relevant popup, or perhaps the change in the level attribute (from "top" to default, which is non-top on everything but Linux) helps us here.
