We had this problem before and it's incredibly annoying. When I'm reading my mail I click on a link and select "open in new window" then click on my mail to continue reading while the page is loading and bring it in front of the browser window. As soon as the browser is done loading it is popping back to the front of my screen. This is in 2001090605 0.9.4 branch build on win98.
this is already reported.

this went away for a while, but showed up again in last week's Friday branch build and is still in today's build.
The same happens in the browser window, e.g. if you browse google results with "open in new window"
