Works for me, on linux / trunk
It's a danish version of windows 7. I will try it later on a Linux machine if it's a windows specific error - is Thunderbird saving the mails in a specific encoding depending on the OS?. Is it possible to see the current encoding of the file (view -> encoding is set to UTF)
It works on By Linux box as well.. So it's probably related to Windows.
I sent a plain text message with three URLs from one account to another using Thunderbird 31.3.0 under (en-US) Windows 7 x64. I clicked on each link in the new message. In each case the error console did not report any errors or warning, and clicking on the link did nothing.

URL 1 is the danish encoded link mentioned above.
URL 2 is the Müller link in https://bugzilla.mozilla.org/show_bug.cgi?id=770022
URL 3 is http://www.cx5-forum.de/f14/zubeh%F6rsammlung-f%FCr-cx-5-a-1245-new-post.html

I don't have any problems clicking on links with 7-bit ASCII characters.
