User Agent: Mozilla/5.0 (Windows NT 10.0; WOW64) AppleWebKit/537.36 (KHTML, like Gecko) Chrome/44.0.2403.157 Safari/537.36 Steps to reproduce: Pinning thunderbird to the taskbar from a running instance or by dragging the icon onto the taskbar. Actual results: This results in two thunderbird icons in the taskbar instead of one. When running thunderbird by clicking the pinned icon, a second icon appears that shows the actual window. Expected results: There should only be a single thunderbird icon.
Works as expected for me in both cases listed, and all other methods of pinning TB that I tried. Tested with: Win 10 (fully updated); TB 38.2.0 (first install was post Win 10); single profile, default shortcuts Do you use multiple profiles, or a shortcut with any options/arguments?

I encountered the issue on a fresh install of windows 10 and a fresh install of thunderbird 38.2 using only the google calendar provider addon. I am not using any startup arguments or different profiles. Is there any configuration or something i may provide?

I have been affected by this bug for a long time, and it has been extremely annoying.
Unfortunately it'll be impossible to reconstruct the exact circumstances.
I may have changed the application path or command line switches on the pinned shortcut over time.
But the net result was a pinned link without switches nor profile switches (application path was C:\Program Files\Thunderbird Daily\thunderbird.exe, I guess that's a non-default path, and it does have its own auto-associated profile).
Every time when clicking the pinned shortcut, it would open a new icon at the end of the taskbar instead of highlighting the already pinned icon.

I succeeded to fix it for now by pinning the secondary icon instead, which now works correctly.
