Using the native close button ('X') should only close one mail window, not all of them

[X] I unsuccessfully tried to find this issue on b.m.o.
Please make a difference between closing a mail window (i.e. one with the folder pane) and quitting Thunderbird: Using the MS-Windows-native close button ('X') on a mail window should only close the window, not exit Thunderbird.
(I am using the native title bar for compatibility with VirtuaWin.)

Bug #663216 makes this issue annoying for me.

I don't see the issue you are describing. So you either that are more steps needed to reproduce than you have listed, or this is specific to VirtuaWin

I also see this when VirtuaWin is not running.
Hmm ... but it disappears when I disable the Extension "MinimizeToTray revived (MinTrayR)" (https://tn123.org/mintrayr/). So I guess that makes the issue invalid here :-/
I have now found bug 183323 and voted for it.
