Import Bookmarks from HTML is part of Places, not Migration. When you run the migrator from within Firefox (not on first-run) we already segregate those bookmarks to their own folder IIRC. Are you saying you want that to happen for importing from a bookmark HTML file? Let's try focus on that issue since it seems to be your main one. It's too confusing to deal with multiple issues in one bug.

I'm sorry you're having trouble with import, Alexandr, and I agree we could handle this a bit better. Right now, importing from HTML always adds duplicates, and restoring from JSON always replaces existing bookmarks. Bug 271437 covers merging, which I think would also address this; bug 1432738 covers adding a progress bar.
