Details
The request nag script is able to crash MySQL, which has caused many issues.
The underlying cause and solution appear to be:
"This appears to be caused by INNODB statistics collectors using uncommitted data and has been fixed after MySQL 5.6.35/5.7.17 upgrading to a version in the MySQL 5.6.37-5.6.41 range should resolve this issue."

This upgrade was done Nov 28th. Since that day, nags has succeeded on every run. I am cautiously optimistic that this has fixed the issue and am closing this.
