Steps to reproduce:
Upgraded to 102 beta with overwrite.
Opened Thunderbird.
Displayed message in inbox.
Due to missing customizations on message menu bar I added them.
Actual results:
There were no customizations on message menu bar.
Expected results:
When I upgraded to 102 beta overwriting the existent installation it should have saved menu customizations.

I'm a bit confused by this report.
What's the message menu bar?
- The headers of the table view of message lists (message thread pane), those that you click to reorder messages.
- The main menu bar (File, Edit, View, etc)?
- The buttons in the message header when you view a single message? (reply, archive, delete, etc)
What kind of customization did you have in place?
Are you using add-ons to customize that area? If not, how did you customize it?
Did you upgrade from 91 to 102 beta? Or from 101 to 102?

I view messages in their own window and do not use a message pane. So, in that window showing the message, I deemed the menu bar as the "message menu bar". Changes to the menu bar of this window are different from the main Thunderbird window. I did have to redo customizations to the main Thunderbird window, too.
For customizations I right click the menu bar, choose customize, then drag the little icons representing functionality where I want them to go. I put mark, next message, previous message, and delete on the menu bar.

I believe what you are referring to is either the standalone message window or message in a tab. But both are the "message reader UI"
