Steps to reproduce:
I usually have several tabs opened with the emails I want to reply later on. For the past years everything worked fine, but after the past few weeks those tabs are either being closed or replaced with random ones. Like emails that I did not open as tabs. This is extraordinarily bad because I lost a bunch of emails I wanted to reply later.
Mind you I never close Thunderbird. My laptop is open nonstop, and this weird thing happens while it is opened.
Actual results:
The opened tabs are either closed or replaced with random emails.
Expected results:
The tabs should never be closed or replaced.

This sounds like problem in your environment that should be handled via support https://support.mozilla.org/en-US/questions/thunderbird
To add to this: it seems to happen when I reboot my computer and the opened tabs are replaced with random (it seems) emails. So my opened tabs with emails are replaced by other emails. This is as bad as it can get. How is this related to "my environment"?

It does not happen to me, so your "environment" sounds like a great place to start looking for why you have it all the time and I never see it at all.
The tabs are stored in the sessions.json file in the profile folder. Some software like CCleaner routinely delete that file, so folk have been popping into support of most of the last decade complaining Thunderbird looses their open tabs. Frequently making noises about how dare we release such unreliable software.
In your case it is a little different as you appear to be saying that the contents of the file is not removed, but is correctly formatted garbage. My first feeling is Windows may be restoring an old version of the file that it has a shadow copy of. It is not something I have experienced, but apparently later versions of windows can quietly replace new files with old when it thinks it needs to. Generally because the file system integrity is in question. Of course, there is also the chance we are seeing security software at their best. When Thunderbird closes, the session file must be updated with the open tabs. If something has the file locked (antivirus, backup, cloud sync etc) then it will not update, and whatever is there will still be there. Do you have an exclusion in your antivirus for the folder the Thunderbird profile is in to prevent this sort of issue? I don't, but I also only rely on defender which does not appear to be prone to causing this sort of issue in it's default state.
So first of all I have used Thunderbird for at least 7 years now and it never had such a bug. Always worked great. In this particular environment I've been using it for at least 2 years. Again, no issues. Second, I do not use Windows, I use Linux (arch + xfce). No antivirus, no cleaner, nothing that tempers with the config files. This is why it is so odd. The only way I can replicate it, so far, it seems to be to reboot my machine. Closing and opening Thunderbird won't replicate it.
But the odd thing is that I have the exact same file system as it was before. For at least 2 years now. Only after the latest Thunderbird update this started to happen.

Unlikely to be a bug in Thunderbird.
contact:
- Which version of TB are you using?
- Can you try installing TB directly from thunderbird.net rather than distro version?
- Before rebooting your machine, do you always close Thunderbird correctly?
- Which addons are you using (you could try playing with
≡ > Help > Troubleshoot Mode…)?
