Regression range
This issue occurs in Firefox 41 as well.

Please Close this issue if its intended behavior, it seems that this always worked this way, I just dont understand the reason behind the first Manage Bookmarks, both options open the same library.

I don't think this is a regression, and it's expected because if you have a long list of bookmarks, we provide an option both at the top and at the bottom of the menu. It's ugly but what we should actually do is use scrollbars in bookmark menus, so we can keep a static part instead of scrolling all the contents and then having a single Manage bookmarks would make more sense.
That is bug 985024 that is out of scope for this project.

Isn't this just a duplicate of bug 985024? I don't really understand why not.

Flags: needinfo?(mak)

If we assume bug 985024 would also remove the duplicate Manage Bookmarks entry, then yes.
No strong pref here, I'm ok with duping.
