Steps to reproduce:
Right click toolbar > add custom buttons > buttons appear next to Menu toolbar.
Actual results:
Wrong location.
Expected results:
Adding custom buttons to the toolbar should go where the Quick Filter Bar is now located; they should replace the Quick Filter Bar, because they should be adjacent to the email message pane, and larger, not small and far away and looking just like items in the Menu bar.

I don't really understand what you want here, also perhaps due to terminology issues.
Maybe a screenshot would help (black out private data) - use Attach New File button above comment 0.
Terminology:
- The new topmost toolbar (where the global "Search - Ctrl+K" input is located) is called "Unified Toolbar".
- Menu bar is the traditional menu bar with text menus.
- Tab bar is what it is.
- Mail Toolbar is gone (still need to remove the menus).
Only Unified Toolbar will remain for customization.

I'm sorry but we're not doing what you're asking.
The unified toolbar is there for users that want to have buttons outside the context of the page. All the actions that you can do via those buttons are achievable in context.
The unified toolbar switches context when you change tab, so the buttons that you add in the mail tab are not in any other tab.
The quick filter toolbar is its own entity that can be collapsed when not needed.
The get messages button now has a context menu to allow more granular control.
