I have to click another folder, then click Inbox to see the new mail. Reproducible: Always Steps to Reproduce: 1. Sort Inbox by Junk status 2. Get Mail. Watch Inbox count climb, but nothing showing up in list 3. Click some other folder 4. Click Inbox. See new mail listed. Actual Results: Sure enough, the new message didn't appear in the list until I did the click-on-some-other-folder dance. Expected Results: Show the mail in the list.
2nd workaround: after email received, it can be made visible by choosing some other sort. Even if you then return to "sort by junk status", the mail remains visible.

I am still seeing it in 1.3 release. Haven't tried a nightly, I'll try to check a nightly build this weekend.

This could be a Linux-only bug, I suppose. In Win2K, I find that the message does show up, visible, in the window, but the actual order of the messages is fairly indeterminate and the new message appears in the middle of the list, rather than at the end.
There are three issues, and the worst of the three is gone. The issues were: 1. inbox count didn't increment - this is definitely fixed, if it was ever broken. 2. new messages don't show up - they do, just in random places. This is a usability problem which is only severe for people with large inboxes. 3. if you junk a message and then sort by junk status, it ignors the new junk status when sorting. Switching to another folder and back fixes the sort order. I think that last issue is the last trace of this bug that really needs fixing. The 2nd issue is an RFE.
OK, I tried that 'sort by junk' issue. Here's what I find: With the mail sorted by date (and junk-autodeletion turned off), mark some messages as junk. Sort by junk, the new messages all collect at the bottom. Now mark another as junk: it stays put in the sort order. Click the junk column header again (which reverses the order of the current, as-junk sort). The mail still remains in the same relative position, but all the messages are reversed. Sort by date, then by junk: all the junk ends up collected at whichever end is appopriate. Compare this to sort-by-flag: With sort-by-flag on, a new message that is flagged by a filter is located in the correct location with the other flagged messages. Setting the flag manually on a message in the list does not move it, but when the flag column is clicked, the messages are re-ordered to cluster the flags at one end or another. Tested this with Mozilla/5.0 (Windows; U; Windows NT 5.0; en-US; rv:1.4b) Gecko/20030527 Confirming. This would be items 2 and 3 in your list, Dan; Junk flag should work exactly as user flag in this regard.

I emptied my Inbox, and am now having trouble reproducing issue #3. I'll try reproducing again once it's a bit fuller.
The last thing that had been annoying me was that I needed too many mouseclicks to get rid of messages manually marked as spam. (This is why I'd been sorting by spam status.) Now that there's a "Run filters on folder" command, that's the quickest way to get rid of those messages. So I'm satisfied that this bug is no longer an issue for me, even though there might still be some quirks left.

Dan, please don't use "fixed" unless a patch is checked in specifically for this bug. I'll mark this as WorksForMe, since you're satisfied, but I do think that sort-by-junk should work identically to sort-by-flag or other on/off criteria.
D'oh! Sorry about the wrong resolution! I have a feeling this bug is getting muddled, though, and could use a clearer restatement. I think if I were to read this bug report for the first time, I'd be confused about what the remaining quirk is. Thanks!
