The thread view does not span multiple folders, which is annoying especially since you don't get your replies (from Sent) into the same chain.

In Conversations, if you select either a single message, or a thread of messages in a folder, then the preview pane will show you all message(s) related to the selected, regardless of the folder they are in.
Additionally, the preview pane also shows you full content of the selected messages, rather than a short preview of the start of the message. You can also interact with the individual messages in the thread (reply etc) without having to click through to each individual message.
It also has attachment thumbnails with previews of images and a gallery view. There's also a quick reply box in the last message of the thread so that you don't have to open up the separate compose window.

It also shows a "tag" with the folder that contains the individual messages (if they are not in the current folder) so you can see if some messages have been deleted or archived.
It also allows applying operations to whole conversations (like deleting them) even if messages are in different folders.
(Trying the conversation add-on is easy and it is difficult to explain how a massive improvement it is over vanilla thunderbird).
