If you go to the preferences tab, scroll down to the "When new messages arrive" section, and click on customise… a dialog pops up with options to customise the new mail notification. The last option is "Show new mail alert for [X] seconds", which only applies if the system notification is not in use (it is in use by default). This option should be hidden or disabled when it does nothing.
