I will endeavor to narrow the cause down further and update this report (if that is possible). Reproducible: Sometimes Steps to Reproduce: 1. Unknown 2. 3. Actual Results: All message headers that were colored with the appropriate label colors, go back to the default black.
The exact same thing happens with me in Linux. Sometimes I open Thunderbird and all messages with labels are color-coded as they should be, other times the labels and color-coding are gone. Seems to be random at this point and also linked with the ordering of messages switching from most recent at the top to most recent at the bottom for no apparent reason. I am using Mozilla Thunderbird 0.2 (20030914) in Gentoo Linux on a PC.
I'm seeing this too, on Linux with Mozilla 1.5b (Mozilla/5.0 (X11; U; Linux i686; en-US; rv:1.5b) Gecko/20030827) - but I've been seeing it for a long time. I also regularly see the reverse behaviour: I remove a label from a message and move it to another folder. Some time later, I look in the other folder, and the message has regained its label (!). When this happens, many mails in the folder are also incorrectly marked as unread.

After I had Mozilla 1.6a installed for about a week, the label markings disappeared again from my Inbox. It was my understanding that this was corrected in 1.6a, but maybe I am mistaken.
