The header pane displays addresses as standard blue (0000FF) links with a red
hover.  Thus far I have found no magic I can put in my gtkrc to change those
colors, and with my theme they are very hard to read.

Same story with the dotted lines connecting the folders in the tree view.  

I'd like some ability to change those colors, whether that means adding an entry
to the .js files or making it using some adjustable value from the gtk theme.

non-installer builds of Thunderbird come with DOM inspector. I suggest you
download and try using this to see where the styling comes from.
