250401 - After downloading, exiting and reloading thunderbird the email is gone

We are an ISP. a user is getting hit by some one sending virii... I set up hin
account on my machine using thunderbird... changed to leave messages on server
during the download.
Over 105 messages came in... opened a couple labeld as spam and (we use CLAM and
spamassasin) when I clicked on the link the file was infected with netsky. 
closed everything down scanned with panda active scan and killed the viri on the
computer.  later this afternoon I reopened Thunderbird, the inbox showed 103
unread meaasages for a moment and then they were all gone...
Ideas?
