All messages in the junk folder should be marked as junk so that the user can "unjunk" the false positives.
Do you have your own filters which move messages to the junk folder or are all msg moved to the folder by the junk mail control?
They are moved by the Junk mail control. There are some filters, but none of them touch the Junk folder. However, all junk mails which arrived since yesterday are properly marked as spam. Now I'm trying to figure out what I changed (besides installing enigmail, which hopefully doesn't matter).
No configuration change, AFAICS. I just tried to remove the Junk.msf file to force TB reevaluate the junk status of the mails in the Junk folder and now no mail is marked as junk (I have to wait for some new spam to arrive to see whether it will be marked as junk). So I think it is possible that the .msf file was corrupted somehow and the junk status of all messages already in the junk folder was lost. New messages were then correctly marked as junk (although that is not what I remember: I am reasonably sure that I waited for a few new junk messages to arrive and confirmed that they were also not marked as junk before submitting the bug report).

At least I think the problem in my case was related to a corrupted/lost .msf file, as all new messages are now again marked correctly. Whether storing junk status in the mbox is the correct solution is debatable. Marking as duplicate. *** This bug has been marked as a duplicate of 195737 ***
