When the list of bookmarks is so long that the scroll arrow appears, right-click deletions remove the bookmark, but not the placeholder for it. Refreshing the menu helps, but it usually takes more than one refresh.
Reproducible: Sometimes
Steps to Reproduce:
1. Create lots of bookmarks
2. Right click to delete bookmark

Placeholder should be gone
The placeholders get deleted not from refreshing alone, but when there is a mouseover on the scroll arrow.

I'm not sure that I understand the report correctly, but here is what I did.
I already have a long list of bookmarks. Open the bookmarks sidebar. Click on some of the folders until there are so many bookmarks visible that a scrollbar appears. Right click on one bookmark, and delete it.
What happens is that the bookmark goes away and the text below it moves up to fill the empty space. There is no empty placeholder in the bookmarks sidebar.
No, you cannot open the bookmarks in a sidebar; you must click on "Bookmarks" from the menu.
I am having this problem. I have a lot of bookmarks... 2.6MB of bookmarks to be exact. I use them a lot to track my eBay items I watch, etc, so I am adding and deleting sometimes 50 or more in a day. What is happening in 2.0.0.2 is that when I delete 1 or more bookmarks, the bookmark is removed, but the name of the mark remains. So if I have a list of 5 bookmarks, Foo1, Foo2, Foo3, Foo4, and Foo5 and I want to delete Foo3, I highlight Foo3, and either click Delete from the toolbar, Right click and select delete, or hit the delete key, all three are the same, the bookmark is removed, but the listing is not refreshed and Foo3 is still appearing between Foo2 and Foo4. Note: The app does know that the bookmark is no longer there, I will not see the Delete option when I right click, I will not see an active Delete Icon at the top, and will only see Open, Open in New Window, Open in Tab from a right click, but these do not work when selected. If I close the Bookmarks and re-open them, Foo3 is now gone. The same thing is happening with moving bookmarks by dragging to folders, etc. The marks are moved, but the pane is not refreshed, and if I close the bookmarks out and reopen, then the order is what I expect.
I'm not sure if it is the same problem, but when I delete a specific bookmark using the delete button, the bookmark is still there at the first instant, but when I minimize then expand the folder in the bookmark, the bookmark deleted is this time gone.
I'm using ver 2.0.0.3
Bug 319908 seems to be about same problem:
"The '(Empty)' item isn't deleted when a bookmark is dragged into a new folder"
I also reproduced similar problems with "empty" bookmars placeholder:
1. right click on a bookmark entry in bookmark menu
2. click "delete"
3. -> bookmark gets deleted but you see an empty space in the menu, which stays there till you reopen the bookmark menu
