There are 4 messages on POP3 server (http://valhalla.portaone.com/~andrew/thunderbird1.png). When I do "download messages" - only 3 messages are displayed (http://valhalla.portaone.com/~andrew/thunderbird2.png). There are not junk mail controls running on that folder. Moreover if I look inside of Inbox - the "missing" messages are actually there! It does not matter if I compact the folder or do some other actions - this message is just never shown...
Reproducible: Always
Steps to Reproduce:
1. Grab the mailbox from http://valhalla.portaone.com/~andrew/wrongmail, append the content to your POP3 mailbox file
2. There are 4 new messages in your mailbox now
3. Download the email via POP3
4. Look at the mailbox - it only displays 3 messages
Actual Results:
Only three messages are displayed in the inbox (http://valhalla.portaone.com/~andrew/thunderbird2.png)
Expected Results:
Four messages should be displayed
If for some reason you do not want to go via steps 1-4 above, here is the actual Thunderbird Inbox file http://valhalla.portaone.com/~andrew/Inbox - which has 4 messages inside, but only 3 of them are displayed.
Well, in this particular case the "missing message" was just a spam, but I am really scared now - who knows how many important emails I am missing now because of this problem!

The issue is messages with the references header the same as the message-id - i.e., the sending program is claiming the message is a reply to itself. Spam messages may do that, and I believe messages sent by at least one mail list server.
This is fixed in 2.0 nightly builds (though you do have to delete the summary file) and we will get the fix into 1.5.0.9
