I've setup a script on my server (which I access via IMAP) that sorts spam into separate folders and marks it as read (by moving it from the maildir/new folder to the maildir/cur folder and appending ",2:S").
This has worked fine with a lot of clients, but Thunderbird doesn't like it too much: if a new spam mail arrives while Thunderbird is running, it marks it as unread again.
I'm not completely sure whether this actually a Thunderbird bug, or if this could also be caused by something else (maybe there is a notification mechanism in IMAP that causes tbird to fetch my messages between delivery and being marked as read? sounds unlikely), but since it works just fine with all other clients, I'm posting this here.

I've changed the (server-side) script to deliver directly to the cur/read mail folder. While this is probably not Maildir-abiding, it works fine with my imap server and solved my problem.
I can however revert to the hold behaviour for testing purposes. Might do that when/if time permits.

I'm very sorry that I cannot provide additional information right now, but my spare time is rather limited, and gathering the needed information would require intervention with my production mail system, which I'm not comfortable taking unless I have sufficient time on hand to fix upcoming problems.
I will try to get more information once my timetable is more flexible again.

Sorry, the bug system wouldn't let me keep the INCOMPLETE status, this bug is obviously not FIXED yet, if someone with sufficient access could change that again.
