This is a problem on Windows, not sure if it's on Linux (Magnus can you try it there?) If you click on a message in a new mail alert notification, we select and load the message in the thread pane, but focus is in the folder pane. This causes a problem if you read the message and then hit the delete button. We ask you if you want to delete the folder when ideally you want to be deleting the message you just read. I haven't tried to see if the behavior is different if you don't have a 3-pane window created or if it the 3-pane window is minimized...
Yep, linux too. Of course you have to have a filter to move it out of the inbox for the delete folder scenario to occur.
