On Eudora Mailboxes are listed in the Mailbox Menu directly. The user can CHOOSE to organize them under Hierarchically.
On Penelope it appears to be Hierachical by default. Could this behavior be optional (for seperating Local and Server Mailboxes using just a horizontal seperator).

Users could still have Hierchical folders underneath the Local and Server seperator.

I agree with James.
The beauty of the Mailbox and Transfer menus in Eudora were the speed, convenience, and conservative use of screen real estate. You didn't have to waste a lot of space showing the mailbox folders--they were in the menu bar. And most of your mailboxes were a straight shot...no need to wend your way through submenus.
Unfortunately the new approach is to group the Mailbox menu by account, which requires a lot more conscious effor to access hierarchically. I would rather find some way to keep mailboxes directly under the Mailbox menu, even if we have to do something radical like only show the mailboxes of the account currently selected.

Yes, add back the "Mailbox" menu and dump the "All Folders" window, or add a "Preferences..." option for letting the user pick which way they'd like to access their mailboxes. Personally, in "Classic" Eudora, I have 6 Mailboxes open all the time:
1) A large "Inbox"
2) A large "Outbox", staggered behind the "Inbox"
3-6) Small, regularly-used, mailboxes to the side of the "Inbox"
All of my other mailboxes are for archiving stuff -- when I need to get to them, I select them from the menu and get a new window.

I also prefer the mailbox menu. The only time I use the mailbox folder view is when I'm organizing my mailboxes. Tho this feature is really handy, having the mailbox folder open all the time is, at least for me, a waste of screen space. Along these same lines, the opening of mailboxes in tabs when the have new messages is what makes the mailbox menu really functional.
