Java ver. 6.0.1 is disabled after updating to Firefox ver. 2.0.0.4 It worked under version 2.0.0.3
Reproducible: Always
Steps to Reproduce:
1.Install latest Java 6.0.1 under ver. 2.0.0.3
2. Upgrade Firefox to ver. 2.0.0.4

I believe the message is only for an accompanying extension from Java, not the Java plugin itself, which will still work. They'll fix the extension compatibility themselves as the authors.
