Type about:config in the location bar and press enter. Confirm that you know what you are doing and search for the pref browser.link.open_newwindow , right click and choose Reset. If this doesn't help it has probably another cause, and a new profile will probably fix this. Actually, that option doesn't quite do what it promises to (see bug 356830): it only applies to links that would have opened in new windows otherwise - which is only a minority of all the links you'll ever encounter.
