I can not reproduce this bug, but sometimes it happens that a entry is not shown in the list - using an IMAP account. But when I use the filter and type in the sender address for example, the entry is magically shown. When I remove the filter, this entry will be disappear again.
I've found a workaround: I close Thunderbird, then open the file system, remove inside the ImapMail directory the .msf-file and start Thunderbird again. All entries are shown, included the invisble entry.

known issue.
rebuild index from folder properties temp fixes, no need to delete .msf

Yes, the issue is still in 2.0.18... but I think it is gone in 3.0b2.
There exists two problems, but I think they have the same cause
(cache problem?). One problem is, that the mail is not displayed in
the incoming box (as I described before) and the other problem is,
that a false sender and subject are displayed in the listview.
After clicking on the entry, the content is displayed in the
bottom window with the correct sender and subject.
Using the Kerio Mailserver, the issue occurs every once a while.
When I use hMailServer (www.hmailserver.com), the problem (false subject)
appears every time after I delete some mails on the server and the
server gets new mails.

Sounds to be similar phenomenon to Bug 414723.
See Bug 379039 for symptom like yours. See also bugs pointed by Bug 414723.

Possibly be a variation of Bug 414723.
(a) Data displayed in Thread Pane is one in MailDB(.msf) which is obtained by;
> UID FETCH nnn (UID BODY.PEEK[HEADER.FIELDS (From To Cc Subject Date...
(b) Data displayed at mail header box is mail header of downloaded mail data.
> UID fetch nnn (UID RFC822.SIZE BODY[])
FETCH for (a) and FETCH for (b) are executed at different step/timing.
Corruption of "msf" is suspected in Bug 414723, so your second phenomenon possibly occurs.

You can now close this bug as RESOLVED WORKFORME.
If in the future the bug reappair you can reopen it.
