Once a message has automatically been marked as junk, and the user then clicks
"Not junk". The message should be then moved back to it's orginally intended
folder (be passed through filters)

I have accidentally marked 'As Junk' my own message, located in Sent folder. After marking it as 'Not Junk' it landed in Inbox.

That's because of bug 208197.  We need bug 465794 in order to fix this one.
