I have a lot of different work folders in Thunderbird, and I tend to work through my Inbox replying to each email in turn. To keep all messages for a work area together I currently have to move the reply from the sent folder to the relevant work area folder (if I remember). 

So I would like would like an option to store the sent email in a user-selected folder each time a message is sent, i.e. an extra option 

"ask me which folder to place my sent message" 

When this option is activated, Thunderbird would offer the folder list/recent folder lists for selecting the destination folder.

IMO this is requesting choice at "compose time" to _override_ the standard folder prefs

That was basically the point. 
I want to select a folder for the sent message at compose time.
e.g. similar to the dialoque box you get when you use copy_to
or move_to for an email.

You already can choose any folder to save sent mail copy at compose time.

1. Copies&Folders setting of each identity:
   (a) Don't save sent mail copy in any folder
2. At mail compose window, Options/Send a copy to, choose any folder.
Problem of this: If you forget to do "Options/Send a copy to", no copy is saved.

You can change (a) to "(b) Save sent mail copy in specific folder".
Problem of this: Sent mail copy is always saved in the specific folder too.

Further, next issue may happen when (b).
  If IMAP folder is the specific folder, and if IMAP server is down for long
  time, saving to the specific IMAP folder will fail any time, and there is no
  way to save in other folder in this case(known issue).
  And, save in folder selected by "Options/Send a copy to" is not currently
  executed, because "save by (b)" is not completed yet due to IMAP server down.
  "save by 'Options/Send a copy to' first" may be a solution of this issue.

Next small enhancements may be a solution for your request, partial though.
- Reversed order of "save by Copies&Folders" and "save by Send a copy to".
- Option in "Send a copy to" to prohibit "save by Copies&Folders setting".
Next in addition to above may fulfil your request.
- Option of dialog for "Send a copy to" if user doesn't do Options/Send a copy
  to yet upon send operation
