Is it a bug, or is it by design? There is an old bug/RFE (405627): "Mark Folder Read" should be enabled for saved searches. Is it related to my request? Reproducible: Always

Is it related to my request? Yes they sound very similar - if you feel like it we could resolve this issue as a duplicate of 405627 - some issues (even when old) are still valid.

Just an example (take a look at the screenshot: http://www.rugby-forum.ru/temp/sf.jpg): main Inbox folder does not have such an option. All the subfolders do have.
