Have a Zen(=noiseless) mode. Forgive the "zennish" language below.

The user shall create a white-list of personal contacts.
In the left pane, instead of Inbox, Sent, Outbox..., there shall be only personal "circles".
Each circle shall be a single contact or a group of contacts (all whitelisted).
User shall have the ability to rename these circles, especially groups.
Mails shall appear as conversations, for each circle, grouped by subject lines.
On the left pane, all unread circles appear first. If there aren't any, most frequented circle comes up first. System is fluid. 
Total limit for above be set and expand option available.
Attachments, photos, documents prohibited. They are against Zen.

These are very personal features I like to have. Am I spending too much time meditating? :)

Sounds pretty cool.  The best way to start with something like this is through an extension.  Now that Thunderbird has the Gloda DB getting the list of contacts and messages is easy for extensions.  The future of Thunderbird UI development (3.0 -> 3.1) is going to be through iterating on new ideas (like this) in extensions.

Not sure what to do about this bug.

We won't fix this. So and extension would be nice.
