Customize the toolbar, change to text and icons (text below icons not side by side) Add icons for JUNK, MARK and the 2 pull down menus that can be added, put spacers between them all, check use small icons. Everything looks and works just fine.
Quit Thunderbird, and restart the computer. All that customization is gone and it is back to default settings.

Steps to Reproduce:
Customize the toolbar, change to text and icons (text below icons not side by side) Add icons for JUNK, MARK and the 2 pull down menus that can be added, put spacers between them all, check use small icons. Everything looks and works just fine.
Quit Thunderbird, and restart the computer. All that customization is gone and it is back to default settings.
Actual Results:
As described everything looked and worked fine until I quit.
Expected Results:
Expected that upon re-launch things would be exactly as I had left them

Any error messages in Tools -> Error console ?
It looks like you are starting Thunderbird in -safe-mode everytime , that does reset toolbars to defaults settings.
Are you running a Theme ? Extensions ?

I am not starting in safe mode at all.
If I set the text to be to the side, then everything works as expected, Only changing text to below ends up re-setting the toolbar upon re start

Which text are you setting to below ?

Whe you customize your tools and icons you have the option to have
"text and Icons" this sets the text BELOW the icon. there is also the option to have "text beside Icons" this one (text besides icons) remembers all settings, but the standard (and my preference) is the plain "text and icons" which puts the text below the Icon. I am amazed that you don't know this.
