I have set up two IMAP accounts (A & B) with sub-folders created under each INBOX. Each account is configured to mark messages as deleted rather than delete immediately or move to trash. However, if I delete a message from, say, A's INBOX, then move to other folders on the same account or to account B, when I return to A's INBOX the message gets deleted.

Reproducible: Always

Steps to Reproduce:
1. goto account A's INBOX
2. delete message
3. goto another folder in account A or to account B's INBOX
4. return to account A's INBOX

Actual Results:  
Message marked as deleted in A's INBOX is removed from the INBOX message list

Expected Results:  
Message marked as deleted in A's INBOX should remain until A's INBOX is compacted (that's what happened in thunderbird 2)

Does it happen in -safe-mode (http://kb.mozillazine.org/Safe_mode) ?
