I have my mails sorted by threads. I am informed that there is a new message in that folder, but I do not find it easyly because it is the 20th mail in a thread and that thread is minimized.
Please highlight the minimized threads containing a new message.

If you start Thunderbird in Safe Mode (http://kb.mozillazine.org/Safe_Mode), are you still unable to see the default underline indicator that marks a thread as having new messages?
Also, please copy your build ID from Help -> About; it's harder to triage or troubleshoot if we don't know what version you're using.
