I have set up my inbox as a global one to receive e-mails from two different accounts. I have set the Junk Settings for both of those accounts to direct mail designated as junk to the junk folder. For one of the accounts, the information I enter keeps getting deleted and junk mail is not moved from my inbox to the junk folder. I repeat setting up the junk preferences, and the settings that I set up keep getting deleted after I click enter. 

Can someone please kindly look into this and let me know why this is not working properly.

Reproducible: Always

Steps to Reproduce:
1. Click on Tools, Account Settings, Junk Settings under e-mail account
2. Enter Preferences for Junk Mail and Enter to Exit
3. Repeat step 1 to see if the system picked up your instructions and negative.
Actual Results:  
Junk Mail labeled as junk stays in Inbox.

Expected Results:  
The software should have remembered the preferences that I just entered. There are three junk settings of course and it is a bit confusing which one is responsible for what. There are two junk settings under each of my two e-mail accounts and there is another junk settings option under local folders. Which one over-rides the other?

Could you please tell us which kind of account do you use:
- IMAP
- POP3
It may help.

Moreover, could you please try to start TB in safe mode

Maybe your problem is coming from an extension.

If problem is not coming back in safe mode, could you please give us list of

console (Tools => Error Console) and copy & paste any message in this bug
I am having same issue with Thunderbird 3.0.3.  Junk settings cannot be changed in any account or local folder.
Hey could anybody please officially confirm this bug? More than one year looming around...

I'm using SeaMonkey-2.2 with gmail/imap and I need to disable the junk filter because it seems to interfere with gmail's spam filter. However I try to change the settings in Mail Accounts preferences, they get reset. Really annoying :-(

can you all please check if your problem matches to bug 536768, and then comment here in this bug
I think so. 

BTW, I'm now with SM-2.4.1 and the junk settings are correctly remembered. It looks like a lot of profile garbage had cumulated, so that I made a huge cleanup when upgrading to SM-2.3 and some strange glitches, like Bug 680374, disappeared! So, profile migration/garbage might be the issue.

Profile migration tries to remove duplicated server.serverX.,,, entries(same server name & same user id & same protocol).
If "duplicate server" occurs on server.serverX which is defined in deferred_to_account of other account/server, and if the server.serverX which is defined in deferred_to_account of other account/server is one deleted by profile migration due to duplication, problem like bug 534382 can occur.
And, it produces condition of "Junk folder settings points Junk of non-existent account(server)" at account/server which has deferred_to_account(Global Inbox user).

After Tb 3, account creation is always done by auto-config if mail account. In auto-config of POP3, account is always created as ordinal account(not use Global Inbox). When user changes ordinal POP3 account to Global-Inox-use-account, Tb currently doesn't change "pointer to folder in Junk Settings/Copies&Folders settings" automatically, so Tb shows user a warning dialog which requests user to change them manually. If user ignores the warning dialog, condition of "Junk Settings/Copies&Folders points folder of hidden account".

Both will surely produce phenomenon of bug 536768.
