The application hosted within an App Tab can be lost by dragging and dropping a bookmark, link or URL onto an app tab.
It is possible to drag and drop bookmarks, link or URL between tab and even windows making any of these means permanently accessible despite the proposed changes to the UI for app tabs.
One solution would be to prevent app tabs from responding to drag and drop.

or open them in a new tab...
What about typing accidentally a URL into the app tab urlbar?
Should the URL of an app tab be non modifiable?

The URL of an app tab should not be modifiable without confirmation.

That's a different bug, feel free to file it.
I agree with comment 0 that a pinned tab should be protected from dragging a URL onto it.
Use case: I certainly want to open that URL, but it is far-fetched to assume I would like that random URL to replace *my email tab*.
In fact, just opening the dragged URL in a new tab would be a consistent "protection" of the pinned tab that's in line with other UX decisions surrounding them, such as the CMD+W won't close a pinned tab.
