I use TB in the grouped folders view and usually I deal with my junk messages in the following way:
I need to have at least a quick look at the junk every few days to avoid false positives. To do this I filter them for unread messages only and in the morning i have a quick look at the combined junk folder (this are currently 4 folders from 4 different accounts) and so I can quickly have a look at all *new* junk. Then I mark it all read.
I let them expire after 2 weeks in the junk folder automatically, I don't delete them immediately, just in case I overlooked something I have 2 weeks to recover a false positive.
read/unread is my way to filter new junk from old junk.
Currently I have to either mark all (ctrl+a) and then mark them read or expand the tree view and then right click on the individual folders and then "mark folder read". There is no option to mark the entire combined junk folder read.
Although I know about the missing option I find myself intuitively right-clicking the grouped folder and trying to locate the missing menu item that my "muscle memory" tells me must be there but is not all the time.
Please implement the option "mark all folders read" for grouped junk folders (or grouped folders in general) and when you are at it you could also quickly implement "empty all trash folders" when right clicking on a grouped trash folder.
Reproducible: Always
Steps to Reproduce:
1. Group the junk and trash folders
2. right click on such a grouped folder
Actual Results:
the essential "mark all folders read" (and "empty all trash") are missing from the menus.
Expected Results:
have the above menu items available to quickly mark all junk read and quickly empty all trash.
also I can vaguely remember there was a menu item in the main menu
message -> mark all read
In some older versions, that menu was available when you clicked a folder. I remember using this menu item was part of my dayly routine on some junk and mailinglist folders. Currently the message menu in the main menu is completely greyed out for junk and trash.

This is in part a duplicate of bug 529229, right ?
Yes, I found this one later, I initially had "mark read" in my search term and for some reason I didn't find anything matching close enough and also not the one you mentioned above.
If a solution for the mark all read problem will be included in the fix to the above mentioned bug then this bug is only another aspect of the same general usability problem with groupd folders. If this problem is known already and a general solution for improving the usability of grouped folders will be made then you can mark my bug as duplicate.
