Steps to reproduce :
1. Open http://videos.mozilla.org/firefox/3.6/getpersonas.ogv
2. Context on the video and Select Full screen mode
Actual Result : Hover with you mouse in the video. The video plays choppy and flickering in full screen mode.
Expected Result : Firefox should play as normal in full screen mode.

I am having trouble reproducing this problem on a VM, so far.
Added for better explaining the issue. I think the bug refers to this problem (shown in the screenshot), which appeared in beta 2 and is still in beta 3. The image is fine until I move the mouse so the control panel at the bottom appears, and the image gets garbled like this. The bluish areas are part of the playing video.

Isn't this a dupe of Bug 558454?
Full screen mode OGG personas video seems to be choppy to me on Windows.
Hmm, that particular video seems to be intentionally low frame rate and kind of "choppy" for artistic reasons. I hope the bug report was not a result of that.
Video playback is fine as far as I can tell with the following exception:
The problem with *mouse hovering in full screen* remains in FF4 beta 5! (see the attached screenshot). I observed that in two different PCs with Nvidia Geforce GPUs (8600 and 9600). Maybe it deserves its own bug report with a clearer title. In fact I would raise severity for this issue.

This happens not just in full-screen mode, but normal mode too.
Speaking to the "artistic" stutter in comment 4, yes the video has an intentionally lower frame rate. However, if you use a previous build of Firefox you can clearly see the flicker is unintentional. It seems the video skips back half a second every once in a while. It's probably a performance issue.

Can you describe what you mean by 'flickering' in a little more detail? Or is there another video that isn't artistically choppy that makes it easier to identify? On a nightly build this video plays the same as in FF 3.6 for me fullscreen or otherwise.
When I experienced this it was like the video stopped for a half second then resumed. I witnessed this every 20-30 seconds or so.

Is it still happening on latest trunk? If so, can you paste the 'Graphics' section from 'about:support' so I can see what video scaling code is being used? General specs of your mention would be useful too (CPU, # of cores, etc).

In Minefield (downloaded on 2010-10-15) the problem had at last disappeared to me.
Until then I only saw it in Windows XP machines with NVIDIA Geforce cards.
