So I have to select them again at the next launch. This always happens after a system boot. And sometimes, though rarely, when I relaunch Thunderbird without rebooting. These are often the same issues that are deselected, but sometimes there are others. Reproducible: Always Steps to Reproduce: 1. Launch Thunderbird 2. Open the properties of a saved searched folder 3. Click on the "Choose..." button 4. Some folders that were selected last time are no longer selected. 5. Select them and click OK twice. 6. Quit Thunderbird and start it again (in option after rebooting). Actual Results: Some folders that were selected last time are no longer selected when you open again the properties of the saved searched folder. Expected Results: The selection is saved between sessions.
What do you have in Tools -> error console when it happens ? Does this happens on all restart ? Does starting thunderbird in safe-mode helps ?

Hum can you regularly save the virtualFolders.dat file that is in your profile (it's the file that manages virtual folders), so we can see what's going on with that file ?
I saved this file for 2 to 3 days at different times (boot, start of thunderbird, regularly during use and after leaving thunderbird). The comparison of different versions of the file shows that after leaving thunderbird some folders are deleted from the scope property of each virtual folder. Since my last post I upgraded to versions 3.1.5 and 3.1.6 and there are no changes.
Can you attach the two versions of virtualFolders.dat so we can see which folders are removed? Or e-mail them to me...thx.
Here's an anonymised version of my virtualFolder.dat files. There was one that was copied during the use of TB. The scope properties contains all the desired folders. The second was copied after leaving TB. Some folders were missing from the scope properties.

"Empty Junk" of Tb 3.1.5 didn't produce "removal of Junk folder from scope line". Did you rename folders placed in scope line? Virtual folder is automatically deleted by rename of search target folder(checked with Tb 3.1.5). 1. A virtual folder named VF, Search target = F1, F2 (local mail folder) 2. Rename F1 to F1X => F1 is removed from scope, if virtualFolders.dat is updated by Tb 3. Rename F2 to F2X => Virtual folder of VF is removed from folder pane. If virtual folder, "Rename of search target folder" seems same as Delete for Tb. Already known phenomenon? If message filter, "Rename of a folder" or "move of a folder" is automatically reflected to message filter rules. Note on "message filter" and "delete of folder": If "delete of a local mail folder", folder is moved under local Trash folder. Tb 3.1.5 showed warning of "filter rule is disabled due to delete" upon folder delete operation. However, "move/copy target folder" in a filter rule was changed to "folder under local Trash" and filter rule was kept enabled. If "Empty Trash" is executed, "folder under local Trash" is deleted, then the filter rule is disabled upon next message filter execution with warning, as before. From user's perspective, consistent behaviour is desirable, on both virtual folder and message filter, among folder delete, folder rename, folder move by user.
duping to bug 705080 which has clear problem description, for ease of problem analysis and tracking.
