So currently the 'Use NAtive Apps' option triggers on the *initial* link that you open. Ie, the link directly from your tabs, bookmarks or history. If that is a link for a native app, then we open that app.
However, when a link to a native app is encountered in a web page that we display in the built-in browser, we do not recognize those as links to native apps, and thus we do not open the native app.
Technically this is not a huge change. I think we just need to discuss what behaviour we prefer to see.
I still see an issue with opening the native apps based on the above statements and based on the bug 595871.
I built links based on the following article:

eMail, Tele link seem to call up the native apps, however SMS/Text, Maps, Youtube, iTunes through links are not working correctly.

Bookmarking the links and then try opening the bookmarks in home did not work for SMS/Text nor iTunes but did work for Maps and Youtube.

I have tested all the links in Naoki's test page and with the exception of the empty google maps link and the weird fullscreen youtube link they all work now.

Based on what I read from the dev page, going to maps.google.com will open in safari.
