The issue...
Using a new profile I added 2 POP accounts.
Without making changes to any other settings I set both POP accounts to use Global Inbox.
Restart Thunderbird.
In Local Folders -> Junk Settings the "Junk" folder on: is blank, any changes made are not saved.
Junk mail is not moved anywhere.
Possible work around...
Change both accounts back to use, Inbox for this server's account, the Local Folders junk folder is set to one of the POP accounts junk folders.
Set the Local Folders junk folder to Local Folders.
Change both POP accounts to use Global Inbox.
So far the setting seems to stay saved and junk mail is moved.
I first came across this issue on Windows 7 x86_64 and reproduced on the 2011-06-29 nightly.

Once the problem has started to occur, when I select Junk Settings under any of the accounts, including Local Folders I get:
Error: uncaught exception: unable to find folder to select!
I get no error when I click Ok to save the settings.

Do you have the issue if you start Thunderbird in -safe-mode (see http://support.mozillamessaging.com/en-US/kb/Safe-Mode) ?

Can you check that prefs.js in your profile (see http://support.mozillamessaging.com/en-US/kb/profiles) can be written by your user.
This profile has two dummy POP accounts, it shows the issue described.

I have this issue not only for junk, but for normal filters, too (can not select an account at all). Is that the same bug or coincidence?

What are normal filters for you and where do you select accounts there?
