After upgrading to Thunderbird 10.0a2 Add-on Compatibility Reporter no longer enabled all extensions. I had to go to teh Configurator editor and add a boolean pref extensions.checkCompatibility.10.0a and set it to false in order to enable all extensions. It seems to me that this should happen automatically...

ah, strange. On SeaMonkey the ACR sets all the following prefs (boolean to false) and sets them again at every startup even if I reset some of them (those that I don't need) to undefined: extensions.checkCompatibility extensions.checkCompatibility.2.0 extensions.checkCompatibility.2.1 extensions.checkCompatibility.2.1a extensions.checkCompatibility.2.1b extensions.checkCompatibility.2.1p extensions.checkCompatibility.2.1pre extensions.checkCompatibility.2.2 extensions.checkCompatibility.2.2a extensions.checkCompatibility.2.2b extensions.checkCompatibility.2.2p extensions.checkCompatibility.2.2pre extensions.checkCompatibility.2.3 extensions.checkCompatibility.2.3a extensions.checkCompatibility.2.3b extensions.checkCompatibility.2.3p extensions.checkCompatibility.2.3pre extensions.checkCompatibility.2.4 extensions.checkCompatibility.2.4a extensions.checkCompatibility.2.4b extensions.checkCompatibility.2.4p extensions.checkCompatibility.2.4pre extensions.checkCompatibility.2.5 extensions.checkCompatibility.2.5a extensions.checkCompatibility.2.6 extensions.checkCompatibility.2.6a extensions.checkCompatibility.2.7 extensions.checkCompatibility.2.7a extensions.checkCompatibility.nightly extensions.checkCompatibility.nightly.previous extensions.checkCompatibility.previous Of course version numbers differ between SeaMonkey and Thunderbird but I would expect similar behaviour, mutatis mutandis. The above is with ACR 0.9.2. Which ACR version are you using?
I have the same issue with Aurora 10.0a2 (2011-11-11), and it appears ACR 0.9.2 isn't creating settings for "extensions.checkCompatibility.10.0a" or extensions.checkCompatibility.10.0" (and setting them to "false"). The "extensions.checkCompatibility" settings shown in my about:config end with: ... extensions.checkCompatibility.9.0 extensions.checkCompatibility.9.0a extensions.checkCompatibility.nightly extensions.checkCompatibility.nightly.previous extensions.checkCompatibility.previous

Summary: ACR stopped working after upgrading to Thunderbird 10.0a2 → ACR stopped working after upgrading to Thunderbird or Firefox 10.0a2 Aurora
OK, a new ACR version 0.9.3 is available and seems to fix this issue. I deleted extensions.checkCompatibility.10.0 and extensions.checkCompatibility.10.0a, enabled ACR, restarted twice and my add-ons are now enabled. Aurora, Mozilla/5.0 (Windows NT 5.1; rv:10.0a2) Gecko/20111112 Firefox/10.0a2 Unfortunately, the developer seems to have disabled the ability to report that ACR is compatible, so the compatibility page only has negative reports for 0.9.3. Presumably they were early in the switchover or mistaken. https://addons.mozilla.org/en-US/firefox/compatibility/reporter/compatibility%40addons.mozilla.org

Basically it is already marked so by the author. So this is expected for 0.9.3.
